Another airport with more frequent and cheaper flights is Mexico City International Airport (MEX) and then catch a bus to San Miguel de Allende. AeroPlus has a shuttle service to Querétaro from the airport which leaves from ‘Sala D' and takes 3 hours. When you arrive at the Querétaro bus terminal take another bus to San Miguel (1hour). Alternatively take a direct bus from terminal Norte in Mexico City. A taxi from Mexico City will cost in excess of US$200.

It is worth checking flights to Querétaro International Airport (QRO) as well, though flights are infrequent and more expensive. The Airport is about an hour from San Miguel which you can reach by bus from the Querétaro Terminal de Buses or take a taxi. Continental flies to Querétaro direct from Houston.
